The dvr_ms file is a mpeg2 varient, and a DVD is mpeg 2. So sticking with mpeg 2 will yield a faster process with less overall re-encoding

If you're just using dvd's as a file archive, then wmv would give you better compression. Windows Media Player (I think you need at least version 10) will convert the files to wmv, and I understand that the Vista version of Windows Movie Maker will edit dvr_ms files directly and convert them to wmv.

VideoRedo Plus (http://www.videoredo.com/) does a good job of auto-detecting and removing commercials from .dvr-ms files, and lets you save them as mpg or vob. It has batch mode too.

For well over ayear I've been using DVR-MS Toolbox (http://babgvant.com/) (free) combined with ShowAnalyzer ($20?) and Directory Monitor 2 (http://www.dragonglobal.org/) (free). All offer MCE 2005 and Vista support.
