I've been using the method posted by Call me Kenneth for a while now...but with the new Genius playlists the method has a bug. I sync my music and videos with my home PC and my calendar and contacts with my work laptop. It all works well except that the song associations made in Genius are lost when I sync with the work PC as it has 0 songs in it's library. I select "don't sync songs" but it still wipes the Genius data clean each time, so when I try to create a Genius playlist it only inserts songs from the artist you selected

If you have a jailbroken iPhone, there's a somewhat easier solution.
Search Cydia for 'SwapTunes' and 'SwapCameraRoll'. These allow you to hide one library on the fly and then sync with different librarys.
It's not a complete solution, but far less of a headache than the article above
